Prior to applying any form of topcoat you must make sure the area is clean, if any oxidizers are left on the metal it will continue to corrode even under the topcoat.
Not knowing how long the scratch was there before you noticed it, I would remove recently applied paint with fine grit sandpaper...
That is what I was saving for when I learned of the new BOSS Mustangs coming out, I figured with what I was going to spend on a 69 Mach 1 I could buy a new Boss and not have to do any restoration work.
I still plan on some day getting that 69.
